Two people were treated at the scene before being taken to hospital suffering from smoke inhalation.
More than 30 firefighters and six fire engines attended the fire in Cambridge Road, Bromley.
Part of a flat flat above the surgery as well as the roof and the roof of a neighboring house were all alight.
Firefighter Lee Sparks said the building was "well alight" when they arrived and they had to use an aerial ladder to get the fire under control.
The cause of fire, which broke out yesterday just after lunchtime, is not yet known.
